This problem may not really related to fuelcms, but if i want to add a custom markitup icon with syntax, how can i do it here in fuel cms.

The jquery.markitup.set file has the configuration settings for markitup. You would need to either change that file or include your own file (e.g. perhaps use the $config['fuel_javascript'] parameter in MY_fuel to overwrite the value found in the main fuel/modules/fuel/config/fuel.php config file).
